The movie picks up where the first film left off, with the Joes trying to take down the Cobra organization. However, after a devastating attack on their headquarters, the Joes are framed for a terrorist attack on the US government, and must go on the run to clear their names. Along the way, they team up with Zartan (Jonathan Pryce), a mysterious and powerful ally, who may have ulterior motives.
